If you copy files to a shared folder the samba server sets only read and write permission for that file and allow authorized users to access the files according these permission
As result you cannot run (execute) the file. You can solve this by accessing the shared folder via the ssh server with a program like for instance winscp and set permission of the file for being executable. You can also use putty and set permission using linux command line.
After that you can run the file when using windows explorer.
