Indeed, there is something wrong in this menu when you use Chrome.
About jupload and admin account.
By default, with the admin account you can upload everywhere. For the other accounts you must set what folder (and its subfolder) can be used to upload files (use the menu [Module Settings] in the top bar of the upload page when you are login as administrator)
But I found another bug with the jupload applet. If you use the https protocole, jupload loading fails.
Now with the last java version (7.xx), an additional directive is required in the Apache settings. (without this directive, any applet fails to load with our server).

jupload applet is free and an open source. So the developers can not sign it with a valid certificate which requires data that the developers don't have (and also you must pay for this). As it's an open source you can be pretty sure the applet code didn't write by lazy men...
